Left-back Leighton Baines and midfielder Fabian Delph and Adam Lallana all come into the starting line-up in place of Kieran Gibbs, James Milner and Raheem Sterling.
Captain Wayne Rooney and Danny Welbeck lead the attack, while Alex Oxlade-Chamberlain, Nathaniel Clyne, Andros Townsend and Rickie Lambert are all on the bench.
On Thursday night England eased to a comfortable 5-0 win over San Marino and the Three Lions will be hoping for another positive result.
Manager Hodgson is expecting a much tougher game on Sunday.
“I would be a bit wary of putting Estonia in the same category as San Marino,” he said. “It will be a bit of a test, but I’m very confident we’ll see it through.”
The England boss also talked about why he decided against starting Sterling.
“We had a light training session yesterday and Raheem said he was feeling a little bit tired,” he said. There’s no point in risking him and Adam Lallana has been in fine form.”
